With the bisulfite index, --bismark_index

    --bismark_index /data/reference_genome/hg38/ \ 
    --diff_meth_method edger \
    --outdir /mnt/Results/test_twistNext_dagTest_edgeR 

Use --diff_meth_method methylkit to run MethylKit analysis.
